Maybe, maybe not.: Typically strep throat alone rarely produces cough--there is almost always something else involved when a cough joins an infected throat such an a sinus infection or 2nd illness (not previously appreciated until the strep begins to improve) such as mycoplasma. The antibiotic for strep will not treat mycoplasma infection; therefore, the best advice is to call your md noting this change in symptoms.

Sore throat: Try gargling salt water. If it's very red or there is pus on the throat or tonsils, this should be evaluated as he could have infection that warrants antibiotics.

Pain: The question is why do you think he/she has throat pain? It the baby feeding poorly, does he have any other symptoms, does he have a fever, is he irritable and crying and is he teething? An appropriate dose of Acetaminophen or Ibuprofen can help in the short term but the baby should be examined to determine the cause of the symptom.
