Maybe: The morning after pill (synthetic Progesterone = progestin) acts on the lining of the uterus. In order to have a normal cycle, you must have the correct stimulation of both estrogen and Progesterone at the right time both of which come from the ovaries. So, if the lining of the uterus has been altered by a progestin , you can see how the next cycle can be abnormal.

Not likely : Home pregnancy tests are very accurate and reliable. If your are two weeks late for your period then it should be correct. You can wait a few days and repeat it. If still negative then see your doc to discuss irregular periods and ovulation testing to help you get pregnant.
