Overweight, asthma, : If they didn't see anything else on the ct scan abnormal, a low oxygen level in the blood could be due to being overweight, heavy smoking with chronic bronchitis and emphysema, asthma, increased pressure in the arteries of your lungs (pulmonary hypertension) are some of the conditions that can cause a low blood oxygen with a normal ct scan of the chest or x-ray.

Another cause of low blood oxygen can be a right-to-left shunt. That is, unoxygenated blood is passed directly to the left side of the heart through something like an atrial or ventricular septal defect or pulmonary arteriovenous malformation (AVM). AVMs can occur in many syndromes and can be too small to see on CT scan. They are usually diagnosed after an echocardiogram clears the heart by doing what is called a "bubble test."

Pulmonary problem: You may have a problem with gas exchange, or oxygenating your blood and removing carbon dioxide from it. Keep seeing the pulmonologist (lung doctor) to find out why.
