Could an immunoglobulin deficiency effectively mask an autoimmune disorder from auto-antibody screens such as ama ana etc.or is it a separate thing ?

No: When there is a total deficiency of the immunoglobulin, there can be no autoantibody formed from that particular class of immunoglobulin. Thus it is not a masking. However this does not rule out that other immune mechanisms may not be the cause for a certain illness.
